cleaned up AM_CPPFLAGS and CPPFLAGS usage patterns.
AM_CPPFLAGS and CPPFLAGS are used both during build, so
no need to use merge them together in configure.
also move the -I$(xx) stuff into Makefile* to avoid
shell expansion issues.
